When I archive e-mail from Outlook to Sugar and specifically link it to an account, it does not appear in the "History" panel for the account. Upon digging deeper, it is properly setting the parent_type and parent_id field in emails but is not inserting a record in emails_accounts.

This will take some research.
We just tried the Sugar Outlook Plugin and confirmed that it does enter a record into the emails_accounts table so that the e-mail shows up on the Account history when viewing in Sugar Pro 4.5.1d. This must be related to the Sugar SOAP relationship functions.
